Mardock Scramble inscena una storia di vendetta e ritorno dalla morte, in un futuro dove l'avanzatissima tecnologia è soggetta a grandi restrizioni, imposte dopo una terribile guerra che ha condotto il mondo nel caos. Nella città di Mardock, sui gradini che portano al "Paradiso", qualcuno segue il destino della giovane prostituta Rune Balot, arsa viva dal suo sfruttatore. Rune viene riportata in vita dal dottor Easter e dal suo aiutante dalle sembianze di un topo, Eufcoque, grazie a una tecnologia proibita. Questa "cura" l'ha trasformata in una potentissima arma letale, e ora la ragazza va in cerca della sua vendetta contro Shell e il suo compare Boiled.
